I seem to be having a rather nasty issue where if I try to run my fullscreen BlitzMax apps, they load and run fine but they don't have any focus (yet are "always on top") and will not respond to any user input at all, and I have to kill it using Ctrl-Alt-Backspace, or rebooting the system.

The same application I tested with worked perfectly in a windowed screen mode.

Any ideas? I have a feeling it's GNOME 3 specifically, since this issue never occurred when I used MATE or GNOME 2 but other than that, I'm at a bit of a loss.

you said you used mate/gnome2 ...

just install another desktop to make sure
#sudo apt-get install xfce4
(not xubuntu-desktop - saves disk space :p)

If it runs there... try to disable the 3D-effects of the desktop
(I don't run gnome3 but ages ago it used
metacity --replace &
./yourAppBinary
compiz --replace &
)

Disabling the desktop effects gave me an FPS boost of >50% - maybe it also fixes your problems (or narrows it down to something).

Xfce behaves the same way the older wm/shells do in that case, perfectly fine

I think this is unique to gnome3 and shells that use it - This could potentially affect Unity/Ubuntu, but I can't really confirm unless other people are having the problem.
